Clearly Atlantis negotiated an alliance between themselves and Teyla's
people, they didn't take them hostage.  I agree that Teyla doesn't have
full
rights to come and go as she pleases, especially if that coming and going
involves putting the mission at risk.  At the same time though, if Teyla
decides the alliance between her people and Earth is no longer in her
interest she has every right to end it and move on.  If SGA wants to
prevent
that they obviously have the force to do so, but then you're moving from
friendly partners to an aggressive entity situation.
