I think the "golem of Prague" story that Sarah recalls telling to John
as a child offers a key.  She notes that the story has at least three
different endings: the golem runs amok killing the Jews of the ghetto
(Skynet is built and carries out Judgment Day), the rabbi destroys his
own creation in time (Sarah and John prevent Skynet from being
built ... this time -- but what about the next time?), or the golem
becomes the protector of the Jews of Prague.

It's already been suggested that John Conner could end up creating
Skynet, either by accident or as a brainwashed traitor.  Why not have
him decide that he doesn't want to spend his life either leading the
resistance on a ravaged, cindered Earth, or fighting, over and over
again, to prevent Skynet from being built, and instead just decides
that if Cameron can be an ally to humanity, why not Skynet itself?
Pre-empt the killer Skynet by building one that wants to live in peace
with humanity.

Of course, this might not work out perfectly: picture a Skynet that is
literally like Cameron writ large: mostly trusted by John, feared by
many of his allies, and with an agenda of its own that no one quite
comprehends.  A good writer could probably get an entire season out of
John Connor trying to persuade his creation that it wants to be
version three, not version one, of the golem of Prague.
