It's probably because Chief Tyrol wasn't suppose to be a regular 
character in the series.  However Ron Moore was impressed Aaron 
Douglas's work in the miniseries, so Tyrol got to stay.

They also remember when Boomer shot Adama when her Cylon programming 
kicked in.  So they are afraid that their programming will cause them to 
sabotage the humans chances of survival.  While Tigh, Anders, Tyrol, and 
Tory now know they are Cylons they don't know what their mission is.  Is 
it to help or harm the humans?
