They tested her DNA.  They didn't test whether she
was a Cylon, because they don't know how to test
for that.

Dr. Cottle can perform a DNA test, so he can
confirm that her DNA matches from before.
But he doesn't know how to test whether she's
a Cylon--only Baltar knows that, and they don't
put any stock in Baltar's test.

The fact that it's a DNA test is confirmed by
the speculation that Starbuck could have been
a Cylon from the start, as well as Starbuck's
own paranoid speculation that maybe she's
a clone with implanted memories.
