You write a 2 second scene into the stat of the film:

Mulder: "I can't believe its been a year since we completely and
utterly crushed the alien overlords, Scully."

Scully: "It sure was close there, too bad Doggett and Reyes had to
sacrifice themselves to save the planet."

Then you get on with the film.
